I think the anarchy was simply a natural byproduct of or reaction by the characters to the existential despair Palahniuk was intimating with his themes railing against meaning derived from consumerism/commercialism and the decline of masculinity.
I don't think it was inherently promoting anarchy any more than a Big Mac inherently promotes fat. However, looking to consumerism for meaning (and, the concurrent eroding away the masculine archetype) rather than finding meaning based on something real and positive may lead to a backlash of negative consequences, which could be expressed via primitivism and anarchy. Much like relying wholly on Big Macs as one's only form of sustenance will undoubtedly lead to a fat ass (like that idiot did in that documentary).
Besides, without the anarchy the story wouldn't have been nearly as cool. So, perhaps the anarchy was also just something to drive the story, and not an intentional encapsulation of a theme.

Vig, he's an idiot because his entire premise was to show what everyone already knew, that eating a big pile of fatty grease 3 times a day will give you crappy health.
No one is dumb enough to think that eating a Big Mac 3 times a day is healthy.
However, he pandered to the uneducated and those who lack free-thinking ability and, yes, spawned a tv series.
I'm not begruding his success, just the moronic premise for his documentary. A premise that you obviously bought into.
